BCB 444/544 Fall 07 Oct 12 HW 4 BCB 444/544 Homework 4 (10pts) Name _________________________________________ Due Fri Oct 19 at 5 PM (please bring to class, deliver to MBB 106, or send via email to: Michael Terriblini terrible@iastate.edu) Objectives: 1. Become familiar with state-of-the-art methods for predicting protein structure 2. Learn about the current challenges facing the protein structure prediction field Introduction: Predicting protein structure is one of the most important unsolved problem in computational biology. It is also one of the most difficult. We've covered some basic aspects of protein structure prediction during lecture and structure prediction software during lab. This homework will give you the opportunity to learn more about current methods and challenges in predicting protein structure. Please read: Ginalski et al.(2005) Practical Lessons from Protein Structure Prediction, Nucleic Acids Res.33:1874-91, http://nar.oxfordjournals.org/cgi/content/full/33/6/1874 (PDF posted on website) Although somewhat dated, this paper provides a nice overview of protein structure prediction methods and evaluation of predicted structures. NOTE: If you would prefer to read & report on a different paper - perhaps one related to your own research or a more recent review of protein strucure prediction - that's great! Simply print a copy of the paper & turn it in along with your report. Your assignment is to write a summary of this paper: Include a brief discussion of each of the 3 major sections of the paper: 1. Protein structure prediction methods 2. Evaluation of prediction methods 3. Utility of protein structure predictions Be sure to answer these questions in your summary: 4. What do the authors conclude is(are) "best" structure prediction method(s), at present? 5. What problems should future research address to improve structure prediction? Also, briefly describe: 6. the aspect paper that interested you the most 7. the aspect of the paper that you found most confusing Your summary must be at least 1 page long, but not more than 2 pages, using 10-12 pt font. Don’t worry if you don’t understand every aspect of the paper. As always, if you have questions, feel free to ask your TAs or Dr. Dobbs or other class members.
